When the Spanish invaded in the early 1500s they initially tried to settle in the Chichen Itza region but were attacked and driven out by the indigenous Maya. Around 1542 they settled in what became Merida. Merida was built as a walled city to protect the Spanish from attack by the Maya, and it was the Maya who gave the city its nickname as the white city, because the Spanish were pale-skinned compared to the indigenous population.

The whole limestone thing is an example of white-washing, presumably dreamt up by some tourist industry official.
